In Webmin there is module SSL Encryption. Strictly speaking, for me, almost a dark forest. Is it possible and if Yes then how to install/configure the certificates from certbot for all domains/subdomains running on the server?

Have Letsencrypt have a wildcard certificate, i.e. domain.com and *.domain.com you can close one certificate. This requires manipulation of the DNS.
