Good day,
I have one program written in Java.
The program is something like a Web Server. When the query returns data in JSON format.
and responding on port 55965

can we let it work through Apache?

in principle it is possible to write a small php script which appealed to localhost:55965 and was preserved to have it all on 80th port, but maybe there are better solutions?
the whole thing runs on Ubuntu 18LTS

Use mod_proxy
For example:

ProxyPreserveHost On ProxyPass / http://127.0.0.1:55965/ ProxyPassReverse / http://127.0.0.1:55965/
